I too run two monitors and have certain icons on each monitor desktops. I have six computers and three monitors at my desk. Its still happening in windows 8.1 Pro x64 even now in 2014. I have the same two monitors on and connected all the time and on average I only reboot this system every week or two (pretty much only when Windows Update needs rearranging still happens even when auto-arrange is not selected. my icons are all re-arranged, just like you described. They couldn't imagine that someone might need more than one computer. and yes, without having to get yet another OS installed. Unfortunately, I must say; it would be so nice to be able to say HAH! and yes, without having to get yet another OS installed. Ya gotta PAY stardock. I do run CCleaner on an irregular basis but cannot connect the icon-mess-thingy with CCleaner or anything else.
